Question M104 VVT Problem,11 new valves later

i have this car back together. The previous tech who worked on the car did not torque the cam bolts right. Well the intake cam bolts came out(and were trapped in the vvt unit). this is where the 11 bent valves come in.Because of this problem the vvt could not work with the bolts trapped in there.
Now its fixed and i reassembled the vvt.Runs very well.more power than before.except that with the vvt hooked up,when it kicks in there is a horrible noise from the vvt(?) vvt is not plugged in right now.
Is there a timing sequence to assemble the vvt, such as timing marks on the gears?
If not my pistons are hitting the valves.find this hard to believe because it runs so good with better compression, vacuum and power.
I hot wired the vvt and checked compression and got higher compression by about 10-15 psi
When i timed the cams i turned the intake gear clockwise first,then set the drill holes at the head. The problem that i may have is i could not put the drill bits in. on both sides half the hole was above the head surface and the other half below the surface. the head was shaved only a little during the valve job.When i moved the chain 1 notch the intake cam hole was about half inch above the head surface,as it was before all this happened. I put the cam back to being even with head surface. The hole a little above and below the head surface. like a half moon above on each side.
Sorry for the long post. I did change all the chain guides and new tensioner. Left the OE chain because i could not buy a one piece chain, even at the dealer.151k miles can put a link type in later.
